I made a point of asking the guy at the impound yard if my car had come in on dollies. The car had been stowed about 30 feet from his booth and he'd watched it come in. Apparently, it had been towed in without wheel dollies for the rear.

I drove it off the lot and didn't feel anything wrong, heard no strange noises, saw no warning lights, and the car handled as normal. Should I take it to Ford for a checkup or am I being paranoid?

I think you should be fine, as the rear dif has a electromagnetic coupler that engages the rear wheels. So when car is off its disengaged.

This should be stated in the owners manual.

Ok I dont either....

I believe the owners manual says to use a flatbed only when towing. When my car needed to be towed, I informed the officer who called for the tow to make sure they send a flatbed. He said they'll send whatever cause my car needed to get off the road ASAP. There was a snow storm that day. Anyway, wrecker showed up and said he radio'd for a flatbed and wouldn't even mess with my car. Moral of the story, flatbeds only for AWD people.

I agree, if I had to have it towed. I would insist on a flatbed, but having a understanding of how the drivetrain works. I don't believe your drivetrain would have been harmed.

SHO's can be flat towed if you can get the car in neutral. From what I remember there is no distance limitation either. Been a while as I was looking to tow it behind an RV but can't due to the Adaptive Cruise.
