If I pick up a used keyless entry remote from the junkyard, can I reprogram it to work in my car?

You don't reprogram the remote. Following the instructions in the link above you reprogram the keyless module to accept the new transmitter frequency, it's quite simple.

I have a 94 that I only got an ignition key with. It has the keypad in the door. Would you think that came with a remote originally? Any way to tell?

Chances are that if you have the keypad on the door..then you could buy a remote and program it for your car. I dont see why it wouldnt work.
