My 1994 MTX has the factory car alarm. It drives me crazy every damn time I touch my car to work on it the damn things starts going off, now my key fob is messed up and cant shut it off so I just cut the wires to the horn for now. I was wondering if it was possible to remove the whole alarm system and leave it as a keyless entry only with out the alarm, because I have another key fob? Has any one done this? could some one help me please?

I was having a huge problem with the alarm/keyless entry, and they were one and the same, so I just removed the entire alarm and now unlock the door by hand. Its worth not getting stranded though as I had been. I'm not sure how to get rid of the alarm and keep the keyless entry though.

You can remove the factory alarm pretty easily, but if it has the starter interrupt feature you'll need to shunt it so the car will still start after you've removed the alarm (FWIW, I'd recommend shunting the starter and just killing the power lead to the alarm leaving it intact in case a future owner wants to use it...).
