It almost sounds like the timing belt has begun to fray and is slapping against the inside of the timing cover.
Better check that out...pull of the crossover tube and upper timing cover. Then you can have someone crank it while you are looking at the timing belt go round and round...

if that doesn't work it could potnetialy be a arcing plug wire (a long shot) but when they were reinstalling the intake they could have damaged a plug wire and now it is arcing to something. sometimes this can be pretty loud. This can be easlly checked though. you could A check it at night because the arcing will produce light and will be obvious, or B: you could unplug 1 wire at a time with the engine running from the coil pack (yes it looks cool no don't toutch the pretty blue/white arc and don't ground yourself by toutching the car when pulling the wire off and it can't shock you.
I doubt that is it but it is a easy place to look.
