Do you have to run new wires for power and the switch power, or can you run them off the stock amp? Could I put a different small amp to replace the stock amp with no problem?
Will the alternator handle the extra load.
I half assed started installing and realized that i wanted to startover. Any other things that I missed or any ideas come highly appreciated.

You have to run new wires for the amp and also get a bypass connector to replace the original amp. You can tap into that(bypass) for the speakers from the new amp.
Your alternator is fine.
