I have an upgraded throttle body on my mustang that I got from VMP. They only use native OEM throttle motor. That stuff can make it near impossible to tune properly. The size of the throttle requires tuning to correct the airflow model. The ECU uses calculations to convert throttle opening and the area of throttle opening to a desired air load
Would be interesting to see if the issue is gone with the stock TB which I expect would be the case."
