Clutch and tranny issues after engine install

Engine runs but now I'm having issues with the clutch. When I release the pedal, I get a slight thump and also it's very difficult to get the car into gear even with the engine turned off. The mounts are fine and the tranny looks good so could it be the TOB or some sort of mis-alignment between the engine and tranny?

with the engine off, try turning the end part of the a/c compressor by hand - turn it counter-clockwise. you should be able to turn it slowly without too much effort. does it turn okay or not?

It does. I jumped the low pressure switch and it came on so it's running low on freon. Thanks.
